For soft boiled eggs with runny yolks, remove them from the hot water immediately as soon as they come out of the microwave and plunge into ice water.

For my favorite, medium boiled eggs, when the eggs are done in the microwave, I let them sit for 5 minute in the water.  Then, I immediately put them in a bowl with ice water.
